Building on your QuPath knowledge

Abstract

This workshop aims to provide an overview of tools that can utilised in QuPath beyond what was covered in the earlier workshop. The workshop begins with a showcase of some projects I’ve used QuPath. Moving on to practical exercises on how to carry out segmentation using models like StarDist and CellPose, and demonstrates how to use pre-trained models as well as QuPath for annotation to train your own models. The workshop then explores multiplex analysis and the use of super pixels for classifying tissue and density maps. The workshop also covers scripting concepts and how to use the Java docs to find out what methods are available, as well as touching on tools that the QuPath community have developed and how to ask for help. The workshop concludes with an open question time for participants to ask the instructor about any aspect of QuPath and how it might be used for their own projects.
